ต่อมาเมื่อมาถึงสมัยกรุงรัตนโกสินทร์ วิหารได้ชำรุดทรุดโทรมลงไป พระพุทธรูปเองพระกร ที่สร้างแปลงใหม่ก็พังไปเสียอีก พระบาทสมเด็จพระจอมเกล้าเจ้าอยู่หัว (รัชกาลที่ ๔ ) จึงโปรดให้เจ้าพระยานิกรบดินทร์ที่ สมุหนายกเป็นแม่กองปฏิสังขรณ์ทั้งพระวิหารและองค์พระ พุทธรูป ดังปรากฏอยู่จนทุกวันนี้

สารตรา ท่านเจ้าพระยาจักรี มาถึงพระยาสุพรรณ พระ ปลัด กรมการ ด้วยบอกเข้าไปแล้วว่า ได้เกณฑ์เลขโยมสงฆ์เมืองสุพรรณ ขอแรงขุนหมื่นในกรมการผลัดเปลี่ยนกันทำวัดพระป่าเลไลยเดือนละ ๔ ผลัด เป็นคน ๒๐ คน ได้ปลูกทำร่มพระและ ก่อปั้นต่อพระกรตั้งแต่พระอังสะจนถึงฝ่าพระหัตถ์ที่ชำรุดแตกพังเสร็จแล้ว ยังแต่พระรัศมี ยังไม่มีไม้ขอนสักจะทำ ได้ลงรักพระปฏิมากร ๒ ครั้ง ยังแต่จะลงรักน้ำเกลี้ยงต่อไป
ได้ปลูกศาลา ๒ หลัง จ้างจีนขุดสระๆ หนึ่ง ได้รื้อผนังด้านเหนือด้านใต้ แต่ผนังด้านหน้ายังไม่ได้รื้อ ถ้ารื้อเสร็จแล้วไปขอเลข ๑๒๐ คน ผลัดเปลี่ยนกันมาทำวัดนั้น ได้ทำหนังสือบอกขึ้นกราบบังคมทูลแด่พระบาทสมเด็จพระจอมเกล้าเจ้าอยู่หัวทราบ ใต้ฝ่าละอองแล้ว
มีพระบรมราชโองการดำรัสเหนือเกล้าว่า วัดพระป่าเลไลยเป็นวัดเก่าโบราณ พระพุทธปฏิมากรชำรุดแตกหักมาก ได้โปรดให้เจ้าพระยา นิกรบดินทร์ฯ ออกมาดูการสิ่งใดชำรุด ได้บัญชาให้พระยาสุพรรณ กรมการ เร่งจัดทำขึ้นนั้นชอบดีอยู่แล้ว และพระยาสุพรรณ กรมการ บอกขอเลข ขอไม้ยอดพระรัศมี ขอไม้ขอนสัก ไม้เสาใช้สอยเป็นการวัดพระป่าเลไลยนั้น ก็ให้เจ้าพระยานิกรบดินทร์ฯ ดูแลอย่าให้ขัดสน พระยาสุพรรณ กรมการ จะได้เร่งรัดทำต่อไป
เจ้าพระยานิกรบดินทร์ฯ กราบบังคมทูลพระกรุณา ยอดพระรัศมีก็ได้ให้แต่งตัวใหม่อยู่ทุกวัน เสาไม้ก็ได้ให้ขุนหมื่นคุมเงินไปจัดซื้ออยู่ แล้วจะส่งไม้ออกไปภายหลัง แต่เลขเมืองสุพรรณนั้นให้พระยาสุพรรณ กรมการ เกณฑ์ขอแรงผลัดเปลี่ยนกันมาทำวัดป่าเลไลยก็ตามบอกขอเข้าไปเถิด

แต่ เดิมดูเหมือนจะเป็นวัดพุทธาวาส ไม่มีพระสงฆ์จำพรรษาอยู่เลย แต่ก็มีพระสงฆ์ไปอยู่บ้างเป็นครั้งเป็นคราว ที่มาสร้างเป็นวัด สังฆาราม มีพระอุโบสถมั่นคง เป็นของสร้างเมื่อในรัชกาลที่ ๖ กรุงรัตนโกสินทร์นี้เอง วัดป่าเลไลยก์นี้ได้รับการสถาปนาขึ้นเป็นพระอารามหลวง ในสมัยรัชกาลที่ ๖ เมื่อวันที่ ๒๑ เมษายน พ.ศ. ๒๔๖๒ ต่อ มาได้ก่อสร้างพระอุโบสถขึ้นหลังหนึ่ง โดยความร่วมมือของชาวบ้าน, พระสงฆ์นำโดยพระครูโพธาภิรัต (หลวงพ่อสอน) และผู้ว่าราชการจังหวัดพร้อมด้วยข้าราชการ จึงได้รับพระราชทาน วิสุงคามสีมา ที่หน้าบันของพระอุโบสถมีตัวอักษรจารึกเขียนไว้ว่า (สร้างเสร็จ) เมื่อปีฉลู สัตตศก พ.ศ. ๒๔๖๘ รัตนโกสินทรศก ๑๔๔
